MicroRNAs and their roles in mammalian stem cells

Discovered in Caenorhabditis elegans in 1993, microRNAs (miRNAs) make up a novel class of tiny, similar to 21-24 nucleotide, non-coding RNA species. Since its identification as a key component of a broadly conserved mechanism that regulates gene expression post-transcriptionally, the miRNA pathway has emerged as one of the most extensively investigated pathways of the past decade. Because of their potential to regulate a large number of protein-encoding genes, miRNAs have been implicated in numerous biological processes, including development, stem cell regulation and human diseases. In this Commentary, we focus on miRNAs and their roles in mammalian stem cells. Following an introduction to the miRNA biogenesis pathway with an emphasis on its regulatory features, we then discuss what is currently known about the roles that miRNAs have in the differentiation and maintenance of embryonic and somatic stem cells of diverse origins. In particular, their roles in stem cell differentiation have been well documented. Insights from these studies provide a paradigm for the function of miRNAs in facilitating cellular transitions during differentiation. By contrast, the roles that miRNAs have in the maintenance of stem cells are less well understood. However, with recent advances, their role as a rheostat that fine-tunes stem cell self-renewal has begun to emerge. Finally, we discuss future studies that will hopefully lead to a comprehensive understanding of the miRNA pathway in stem cells.

Tremendous variety in form and function is displayed among the intracellular membrane systems of different eukaryotes. Until recently, few clues existed as to how these internal membrane systems had originated and diversified. However, proteomic, structural, and comparative genomics studies together have revealed extensive similarities among many of the protein complexes used in controlling the morphology and trafficking of intracellular membranes. These new insights have had a profound impact on our understanding of the evolutionary origins of the internal architecture of the eukaryotic cell.

MicroRNA control of lymphocyte differentiation and function

MicroRNAs (miRNAs) are a class of endogenous, non-coding regulatory RNAs that control gene regulation by guiding silencing protein complexes to mRNA in a sequence-dependent manner. In this way miRNAs are able to repress gene expression post-transcriptionally by affecting mRNA stability or translation. These ubiquitous molecules play central roles in a wide range of biological processes, including cell proliferation, differentiation and apoptosis. Within the context of the immune system, genetic studies have identified distinct roles for specific miRNAs in gene regulation during development, activation and maturation. Conversely, dysregulation of miRNA expression has been specifically correlated with cancer. This review outlines our current understanding of miRNA function in lymphocytes as it impacts expression of protein-coding genes in the context of proper development, as well as oncogenesis.

A Cell Cycle Phosphoproteome of the Yeast Centrosome

Centrosomes organize the bipolar mitotic spindle, and centrosomal defects cause chromosome instability. Protein phosphorylation modulates centrosome function, and we provide a comprehensive map of phosphorylation on intact yeast centrosomes (18 proteins). Mass spectrometry was used to identify 297 phosphorylation sites on centrosomes from different cell cycle stages. We observed different modes of phosphoregulation via specific protein kinases, phosphorylation site clustering, and conserved phosphorylated residues. Mutating all eight cyclin-dependent kinase (Cdk)-directed sites within the core component, Spc42, resulted in lethality and reduced centrosomal assembly. Alternatively, mutation of one conserved Cdk site within gamma-tubulin (Tub4-S360D) caused mitotic delay and aberrant anaphase spindle elongation. Our work establishes the extent and complexity of this prominent posttranslational modification in centrosome biology and provides specific examples of phosphorylation control in centrosome function.

A Single Zinc Ion Is Sufficient for an Active Trypanosoma brucei tRNA Editing Deaminase

Editing of adenosine (A) to inosine (I) at the first anticodon position in tRNA is catalyzed by adenosine deaminases acting on tRNA (ADATs). This essential reaction in bacteria and eukarya permits a single tRNA to decode multiple codons. Bacterial ADATa is a homodimer with two bound essential Zn(2+). The ADATa crystal structure revealed residues important for substrate binding and catalysis; however, such high resolution structural information is not available for eukaryotic tRNA deaminases. Despite significant sequence similarity among deaminases, we continue to uncover unexpected functional differences between Trypanosoma brucei ADAT2/3 (TbADAT2/3) and its bacterial counterpart. Previously, we demonstrated that TbADAT2/3 is unique in catalyzing two different deamination reactions. Here we show by kinetic analyses and inductively coupled plasma emission spectrometry that wild type TbADAT2/3 coordinates two Zn(2+) per heterodimer, but unlike any other tRNA deaminase, mutation of one of the key Zn(2+)-coordinating cysteines in TbADAT2 yields a functional enzyme with a single-bound zinc. These data suggest that, at least, TbADAT3 may play a role in catalysis via direct coordination of the catalytic Zn(2+). These observations raise the possibility of an unusual Zn(2+) coordination interface with important implications for the function and evolution of editing deaminases.

Male Predominance in Autism: Neuroendocrine Influences on Arousal and Social Anxiety

We offer a neurobiologic theory based on animal work that helps account for the conspicuous male predominance in autism spectrum disorders (ASD). In young male animals, testosterone (TST) binds to androgen receptors (AR) in brainstem neurons responsible for enhancing brain arousal. As a consequence, arousal-related neurotransmitters bombard the amygdala hypersensitized by TST acting though AR. Arousal-related inputs are known to prime amygdaloid mechanisms for fear and anxiety, with resultant social avoidance. We hypothesize that similar mechanisms contribute to autism's male predominance and to its defining impaired social skills. The theory rests on two key interacting factors: the molecular effects of TST in genetically vulnerable boys in combination with environmental stresses they experienced in utero, neonatally, or during the first years. We postulate that higher TST levels and, therefore, higher amounts of arousal-related inputs to the amygdala sensitize these genetically vulnerable male infants to very early stresses. In sharp contrast to boys, girls not only do not have high levels of TST-facilitated arousal-causing inputs to the amygdala but they also enjoy the protection afforded by estrogenic hormones, oxytocin, and the oxytocin receptor. This theory suggests that novel technologies applied to the molecular endocrinology of TST's actions through AR will offer new avenues of enquiry into ASD. Since the high male preponderance in autism is important yet understudied, we offer our theory, which is based on detailed neurobehavioral research with animals, to stimulate basic and clinical research in animals and humans and hopefully help develop novel more effective medical treatments for autism. Search for supersymmetry in events with a lepton, a photon, and large missing transverse energy in pp collisions at root s=7 TeV

A search is performed for an excess of events, over the standard model expectations, with a photon, a lepton, and large missing transverse energy in pp collisions root s = 7TeV. Such events are expected in many new physics models, in particular a theory that is broken via a gauge-mediated mechanism, when the lightest and neutral gauginos are mass degenerate. The data sample used in this search to an integrated luminosity of 35 pb(-1) collected with the CMS detector at the No evidence of such an excess above the standard model backgrounds, dominated by production, is found. The results are presented as 95% confidence level upper limits on the cross section for a benchmark gauge-mediated scenario, and are then converted into exclusion limits on the squark, gluino, and wino masses.

Evidence for a mass dependent forward-backward asymmetry in top quark pair production

We present a new measurement of the inclusive forward-backward t (t) over bar production asymmetry and its rapidity and mass dependence. The measurements are performed with data corresponding to an integrated luminosity of 5.3 fb(-1) of p (p) over bar collisions at root s = 1.96 TeV, recorded with the CDF-II Detector at the Fermilab Tevatron. Significant inclusive asymmetries are observed in both the laboratory frame and the t (t) over bar rest frame, and in both cases are found to be consistent with CP conservation under interchange of t and (t) over bar. In the t (t) over bar rest frame, the asymmetry is observed to increase with the t (t) over bar rapidity difference, Delta y, and with the invariant mass M(t (t) over bar) of the t (t) over bar system. Fully corrected parton-level asymmetries are derived in two regions of each variable, and the asymmetry is found to be most significant at large Delta y and M(t (t) over bar). For M(t (t) over bar) >= 450 GeV/c(2), the parton-level asymmetry in the t (t) over bar rest frame is A(t (t) over bar) = 0.475 +/- 0.114 compared to a next-to-leading order QCD prediction of 0.088 +/- 0.013.

Induced pluripotent stem cells: A novel frontier in the study of human primary immunodeficiencies

Background: The novel ability to epigenetically reprogram somatic cells into induced pluripotent stem cells (iPSCs) through the exogenous expression of transcription promises to revolutionize the study of human diseases. Objective: Here we report on the generation of 25 iPSC lines from 6 patients with various forms of primary immunodeficiencies (PIDs) affecting adaptive immunity, innate immunity, or both. Methods: Patients' dermal fibroblasts were reprogrammed by expression of 4 transcription factors, octamer-binding transcription factor 4 (OCT4), sex determining region Y-box 2 (SOX2), Krueppel-like factor 4 (KLF4), and cellular myelomonocytosis proto-oncogene (cMYC), by using a single excisable polycistronic lentiviral vector. Results: iPSCs derived from patients with PIDs show a stemness profile that is comparable with that observed in human embryonic stem cells. After in vitro differentiation into embryoid bodies, pluripotency of the patient-derived iPSC lines was demonstrated by expression of genes characteristic of each of the 3 embryonic layers. We have confirmed the patient-specific origin of the iPSC lines and ascertained maintenance of karyotypic integrity. Conclusion: By providing a limitless source of diseased stem cells that can be differentiated into various cell types in vitro, the repository of iPSC lines from patients with PIDs represents a unique resource to investigate the pathophysiology of hematopoietic and extrahematopoietic manifestations of these diseases and might assist in the development of novel therapeutic approaches based on gene correction. Design of a Flexible Cell-Based Assay for the Evaluation of Heat Shock Protein 70 Expression Modulators

Heat shock protein 70 (Hsp70) is a chaperone protein that helps protect against cellular stress, a function that may be co-opted to fight human diseases. In particular, the upregulation of Hsp70 can suppress the neurotoxicity of misfolded proteins, suggesting possible therapeutic strategies in neurodegenerative diseases. Alternatively, in cancer cells where high levels of Hsp70 inhibit both intrinsic and extrinsic apoptotic pathways, a reduction in Hsp70 levels may induce apoptosis. To evaluate and identify, in a single assay format, small molecules that induce or inhibit endogenous Hsp70, we have designed and optimized a microtiter assay that relies on whole-cell immunodetection of Hsp70. The assay utilizes a minimal number of neuronal or cancer cells, yet is sufficiently sensitive and reproducible to permit quantitative determinations. We further validated the assay using a panel of Hsp70 modulators. In conclusion, we have developed an assay that is fast, robust, and cost efficient. As such, it can be implemented in most research laboratories. The assay should greatly improve the speed at which novel Hsp70 inducers and inhibitors of expression can be identified and evaluated.
